That's what I ended up doing in GoldQuake. With water and skies you could just change the texture itself if you could live with a little hitch whenever you entered or exited the menu, but I ended up just making variant drawing functions for the water, skies and 2D stuff. A full screen of water was a bit slower with the tint mostly because I didn't do a variant ASM function.
