FBX has a happy home in RemakeQuake, too, for being such a nice fellow.
A question, are there any noteworthy FBX mods that would for example improve the AI or make it play CTF, or similar?
Perquake is indeed a super-nice mod. Especially the shotguns (someone asked about DOOM shotguns, well that basically raises the damage, lowers the rate of fire, and probably increases the spread).
Special Forces Quake, for offering a unique single player campaign (the mod itself isn't as good as usmc or navy seals though)

I like realistic or semi-realistic shooters, in this case they left the health kits and armor in, and there doesn't seem to be locational damage. Anyway, it's really fun. You can even command your teammates to attack, heal them, etc. In singleplayer, I mean. The weapons are first class (from Navy Seals I believe). You can loot corpses for stuff, too.
Team Fortress 2.5 for the intro, and BLUE TEXTURES AND DARK SKIES OH YEA (I hate 2.8 for the iikka sentry). Best use of Qtest water.
What is Qtest water?
Xmen because the muscles on the skins are more polished than the rest of the game.
Xmen I didn't find so bad, I wouldn't want to play this all the time though. It's a bit unbalanced IMO (too hard).

A TombRaider type mod. Really good new features and more game detail than your 'Run-of-the-mill Quake TC'.

. spoky as hell one of the few quake mods that actually gave me quite a scare, and im not easy to scare believe me

prydon. very not quakish but actually quite nice for some r&r. has a nice story to go with it.

Prydon didn't get a chance to show off a lot of story really. You must be referring to the TDA story
Anyhow, Prydon (I kinda worked on this, am I allowed to list it?) and Nehahra.
Nehahra had those creepy alien-things, whatever they were, armed with SNG's and Sprocketlaunchers IIRC. Those and the original AvP aliens are the most scary FPS monsters I've seen to date. Unpredictable hiding- and peek-a-boo behavior, and creepy voices. Awesome. Also, when you shot a monster with a Sprocket, they came running towards you, attempting to catch you in the blast. Also awesome. Scrags gave me quite a scare when they did this, as they were so incredibly effective at it.
Prydon cause it's a good hack-n-slash. Gotta love those.
I do have some fond memories of Team Fortress with some friends over LAN. Playing it online is just scary.
An Airquake wannabe called podquake was also fun over LAN. I had not heard of Airquake, so podquake was awesome to me. It's essentially the same, except with starwars ep1 podracers for models, and plasmaguns. Strange thing that those podracers flew like aircraft, but we didn't mind, it was a blast. I even made maps for it.

Zerstorer - was probably the creepiest, and best done Q1 mod of it's time.
After the Fall - I rather liked this one, had some cool monsters.

Actually, as I think of it, the original grappling hook sticks out a great deal in my mind. That thing was damn cool. You could pull yourself up into some feature in the ceiling, out of sight, switch to the rocket launcher, and rain rockets down on players who had no idea you were up there. Didn't work for long though unless you kept changing positions.
That had to be one of the coolest early mods ever.
